But is this the right way to retire package these days?
Well, yes, AFAIK - https://docs.fedoraproject.org/en-US/package-maintainers/Package_Retirement_Process/ . Essentially that says "run fedpkg retire", and doing a commit like that is what fedpkg retire does, AFAIK. A commit like that is what I expect to see when a package is retired.

Right, I also expect "A commit like that", but I still suspect that the fedpkg retire step was skipped or something else is broken, because the Pagure still does not mark the package as retired. Maybe @pbrobinson is not owner, therefore he could not retire the package properly and he took shortcut?
Oh, possibly. It is definitely functionally retired, though, cos it is not showing up in the compose. Otherwise this one wouldn't have failed.
The package isn't retired in existing stable releases, only rawhide... so I think once f39 goes eol it will get cleaned up by a periodic job...

All packages are always retired just in Rawhide. E.g. rubygem-byebug was retired not long ago and Pagure says it is retired:
